Vmatch was found to significantly outperform BLAST for smaller query lengths when a few mismatches and gaps were allowed. For a length of 12 and allowing for upto 3 mismatches and gaps, Vmatch found > 50 times the hits reported by BLAST!

Using a tool like BLAST invariably generates huge numbers of random hits that take up valuable disk space and subsequently need to be parsed-out using specialized scripts.
